What i did is simple:
Every HDD contains one folder called HDD_1 or HDD_2 and so on.
I place the movies in this folder,.... Now it doesn´t matter what driveletter
my computer assigns to the drive and in Coollector i find the Movie by
clicking on the "VIDEO_TS x 1" text. Thats all i need.

To ease your task of finding the doubles with Coollector, maybe you could also use a disk cataloger:
